ive noticed i have at least 3 leaks in the exhaust. theres one where the header meets the muffler pipe, and 2 in the weld right before the muffler. Is this bad for the bike? What can i do to fix it?
(My bike is a 04 Crf 150)

that far away from the cylinder it won't 'hurt' the bike. the leak where the muffler and header join is probably the gasket either being damaged or pushed back up into the muffler. If it's damaged you can replace it from honda for ~$11. if it's pushed back up into the muffler it can be difficult to extract without damaging it so be careful.

The welds are a bigger problem. If the welds have been compromised you'll have to have them welded to repair the leak.

the last and more expensive solution? get an aftermarket exhaust system.
