Not a stupid question, I always ask questions like that when I'm unfamiliar with what I'm working on. I never worked on a 4 stroke before I bought my CRF 250r. This site and the clymer has been an amazing help. Better safe than sorry!
Yes, pull the cover and look under it, there should be a black rubber seal where the plug goes through. If its not there it might have stuck on the spark plug tower on the head (where the spark plug goes through). When I pulled my head it stayed on the valve cover though.
Hope you've ordered the manual by now! Torque bolts back down to spec when replacing the valve cover.
