Have you tried adjusting the fuel screw? Changing the exhaust doesnt usually require a jetting change. Unless it wasnt correct to begin with.
Your jetting should be in the 45 pilot, 172-175 main area. Thats where I have mine on an 09 crf250r. Runs great and starts easy. I have an FMF 4.1 with the megabomb.
